The story opens with Mother Superior Odrade overseeing the creation of a ghola of her father, Bashar Miles Teg, as her order hides from the rampaging Honored Matres. The Honored Matres continue destroying Bene Gesserit planets, and a captured Reverend Mother, Lucilla, is killed by the Great Honored Matre Dama after refusing to reveal the Sisterhood's secrets. Back on Chapterhouse, Odrade pushes forward on multiple fronts: drawing out Duncan Idaho's hidden Mentat abilities, guiding the former Honored Matre Murbella through training, and overseeing the awakening of Miles Teg's original memories. With sandworms confirmed on Chapterhouse and spice production within reach, Odrade launches a strike on the Honored Matres base at Junction, sharing her memories with Murbella and Sheeana as potential successors before departing. During the battle, Logno assassinates Dama, captures Odrade, and is killed by Murbella in a duel — but Odrade dies in the struggle, leaving Murbella as both Mother Superior and Great Honored Matre while Duncan, Sheeana, and Miles Teg escape into uncharted space.

While the main struggle between the Bene Gesserit and Honored Matres unfolds, a web of secondary events shapes its outcome. On Gammu, Lucilla's survival hinges on the Rabbi's hidden Jewish community and a Wild Reverend Mother named Rebecca, who absorbs the Sisterhood's memories before Lucilla is handed over to Dama. On Chapterhouse, Bellonda quietly suspects Duncan of hiding Mentat powers, Scytale schemes to exploit his console access, and Odrade makes a careful reconnaissance visit to evaluate Sheeana as a future council leader. Reverend Mother Dortujla risks her life at Buzzell to lure the Honored Matres into a trap, and Murbella's revelation about the Scytale imprinting plan exposes the moral lengths the Sisterhood will consider. The Convocation, the diversionary assault on Gammu, and the dramatic capture of Odrade and Miles Teg set the stage for Murbella's decisive intervention, while the novel's final scene confirms that the mysterious face dancers Daniel and Marty have been observing events from beyond reach all along.

Beneath the surface of the war, crucial revelations and private decisions determine who survives and what the Sisterhood will become. Early chapters establish concealed truths: Scytale's secret nullentropy capsule, the impossibility of Lucilla's escape from Gammu, and the first stirrings of Duncan's visions of ancient face dancers. Odrade's inner journey moves through emotional reckonings — releasing her inner Sea Child, swimming in the dying ocean, and ordering its elimination for the sake of sandworm habitat. The exposure of Sheeana and Duncan's secret alliance, the first spotted spice mass, and Duncan's sudden overnight development of Holzmann weapon designs each mark irreversible shifts in the balance of power. In the final act, Murbella's infiltration of the Honored Matres command, her inheritance of Odrade's memories, and her dawning awareness of Duncan's plans to flee mark the moment when the conflict transforms into something neither order can fully control.
