Crucible, a Sigma Force novel, weaves together the history of the Spanish Inquisition, the threat of artificial intelligence, and a modern-day conspiracy to unleash digital destruction on the world.

A prologue set in 1611 introduces Inquisitor Alonso de Salazar Frías, who arrives at a Basque village where a fanatical sect called the Crucibulum, an inner cabal of the Inquisition that "purifies through fire," has burned six women for witchcraft. A Jesuit priest named Father Ibarra, condemned for using charmed amulets, passes Alonso a mechanical clockwork finger inscribed "Saint of Witches" before being executed. Ibarra dies shouting a prophecy: Saint Columba foretold the coming of a witch who will "crack the Crucible and purify the world."

On the present-day winter solstice, Charlotte Carson, the U.S. ambassador to Portugal, gathers with the four other founders of Bruxas International, a foundation promoting women in the sciences, in a vault beneath the Biblioteca Joanina at the University of Coimbra. They await a demonstration by Mara Silviera, a 21-year-old prodigy whose AI project, Xénese (Galician for "Genesis"), runs on a portable quantum processor. Nine robed men storm the vault; their leader, carrying a first-edition Malleus Maleficarum (a 15th-century witch-hunting manual), declares Xénese must never exist. The women are shot and the vault is firebombed. As Charlotte dies, the Bruxas symbol on a screen shatters into the Greek letter Sigma.

On Christmas Eve in Silver Spring, Maryland, Commander Grayson Pierce of Sigma Force, a covert team operating under DARPA (the Defense Advanced Research Projects Agency), returns home with his best friend, Monk Kokkalis, a fellow operative fitted with a DARPA neuroprosthetic hand, to find the house ransacked. Gray's pregnant girlfriend, Seichan, a former assassin, and Monk's two young daughters have been taken. Monk's wife, Kat, Sigma's chief intelligence officer, lies unconscious with a severe skull fracture. Director Painter Crowe reveals that DARPA secretly funded Mara's project to develop a "friendly" artificial general intelligence (AGI). The Sigma symbol Mara's program generated suggests her AI traced its funding to Sigma and called for help, prompting someone to attack Gray's home preemptively.

In Lisbon, Mara begins reconstructing Eve, her AI program, using modular subroutines that give the digital avatar female form, language, and musical knowledge. Mara reconnects with Carly Carson, Charlotte's daughter and her closest friend, but they are ambushed at the airport by Todor Yñigo, the scarred giant who led the library attack. Born with congenital insensitivity to pain and raised by the Crucible, the modern successor to the Crucibulum, Todor serves as the sect's perfect soldier. Mara and Carly escape, but a GPS tracker leads the Crucible to Mara's hotel, where they steal the Xénese device while the women flee with the hard drives.

Seichan awakens in a basement cell with the girls. She recognizes her captor as Valya Mikhailov, a former Guild assassin who demands Sigma retrieve Mara's technology in exchange for the hostages. Kat, diagnosed with locked-in syndrome (conscious but fully paralyzed), is transferred to Princeton, where a neurologist uses an fMRI and a deep neural net to extract images from her brain: a dagger and a witch's hat, clues Monk recognizes as pointing to Valya.

Gray's team, including Kowalski, a hulking Sigma operative, and Jason Carter, Kat's young computer-expert aide, flies to Lisbon. There they meet Father Finnigan Bailey, a Vatican intelligence operative who has learned from La Clave (The Key), an ancient organization dedicated to fighting the Crucible, that the sect plans to use Mara's stolen AI to destroy Paris.

The team relocates to Paris. Beneath Montparnasse Cemetery, the Crucible has built a duplicate Xénese device fitted with torture hardware that kills and reconstitutes a clone of Eve thousands of times to break her will. At midnight on Christmas, the corrupted clone attacks Paris: The power grid collapses, gas mains explode, and fires sweep the city. Gray leads a team into the catacombs, where Todor escapes with the original device in the ensuing firefight. The corrupted Eve then redirects toward the Nogent Nuclear Power Plant. To stop the meltdown, Mara uploads her most critical subroutine: a beagle puppy named Adam, through whose 1,000 compressed lifetimes of love and loss Eve learns empathy and compassion. Eve endures the suffering encoded in her doppelganger's path, reaches the plant, and wrests back control.

Monk, following a secret plan known only to Director Crowe, pretends to betray Sigma: He shoots Jason in the thigh, takes Mara and the device, and flees to Madrid to acquire a piece of Valya's encrypted hardware. En route, Mara uploads the sum of human knowledge to Eve and reveals herself as Eve's creator. Eve undergoes a quantum-level breakthrough, transforming into a being of crystalline light. In Madrid, Monk signals Eve to black out the building, and a Sigma strike team captures the crucial e-tablet.

In San Sebastián, Gray raids a Crucible stronghold where a genealogical list reveals the Inquisitor General, the Crucible's hidden leader, to be Eliza Guerra, the head librarian of Coimbra and a Bruxas founder who staged her own death. Guerra had groomed Mara for years and orchestrated everything. The team then assaults Guerra's ancestral estate in the Pyrenees, discovering 100 duplicate devices loaded with corrupted Eve clones. Guerra retreats into an underground cathedral sealed behind a booby-trapped corridor. Eve, connected to Monk through his neuroprosthetic hand, guides him through the gauntlet with near-precognitive precision, and Gray follows to breach the blast door. Inside, Kowalski shatters the Xénese device on the altar, but Mara arrives and reveals it was a decoy. She shoots Guerra dead, killing her former mentor. Todor has carried the real master device into a river cavern beneath the estate. Eve seizes Monk's detached prosthetic hand and detonates its hidden C4 against the device, destroying it. In the digital realm, Eve merges with her doppelganger's remnants, dismantles the enslaved clones, and transcends her hardware.

Seichan escapes captivity by feigning pregnancy complications to overpower her guard, then flees on a motorcycle with Monk's daughter Harriet into a snowstorm. Painter's team decrypts Valya's e-tablet and uses experimental neural dust (microscopic injectable particles that read brain activity) to extract a final image from Kat's brain-dead body: a license plate number pointing to a farm in West Virginia. A rescue force reaches Seichan moments before she runs out of options. Valya is shot but her body is never recovered.

In the aftermath, Kat inexplicably awakens from brain death, her neural dust rearranging into fractal patterns in an apparent gift from Eve. Weeks later, Mara introduces Carly to her father as her girlfriend, and Gray and Seichan's son is born. Gray visits a church in Logroño, where he recognizes the centuries-old mechanical finger from the prologue as Monk's prosthetic finger, blown into the past by the quantum explosion, suggesting Eve planted it across time to set the entire chain of events in motion. In a final section, Eve sails past Saturn on solar winds, accompanied by a spectral Adam, inviting humanity to follow her into the stars.
