The text posits that theism provides a more robust and coherent philosophical framework for the success of science than its rival, naturalism. According to Plantinga, the very preconditions for science—a predictable, law-like universe and the existence of cognitive faculties capable of understanding it—find their most plausible explanation within a theistic worldview. This harmony stems from the doctrines of a rational Creator who governs the world and has made humanity in His image.


Plantinga’s first point of concord is the existence of a reliable and regular natural order to the universe, which science must presuppose to function. He argues that the “widespread instinctive conviction in the existence of an Order of Things” (272), which underpins scientific inquiry, is best accounted for by theism. This worldview posits a rational God who governs creation, establishing the constancy that makes empirical investigation possible. As Roger Cotes wrote in his preface to Newton’s Principia Mathematica (1687), the laws of nature “flowed” from “the perfectly free will of God directing and presiding over all” (275). From a theistic perspective, the universe is expected to be orderly because it is the product of a consistent, rational mind. Plantinga argues that, in contrast, from a naturalistic viewpoint, the fact that the universe operates according to stable, discoverable laws is a kind of profound cosmic “luck.”


Further, science requires not only an ordered world but also minds capable of comprehending that order. Plantinga grounds this cognitive capacity in the theological doctrine of the imago dei, the idea that human beings are created in God’s image. A key aspect of this image is the capacity for knowledge, as God himself is omniscient. Plantinga quotes Thomas Aquinas, who wrote that “As far as a likeness of the divine nature is concerned, rational creatures seem somehow to attain a representation of [that] type in virtue of imitating God not only in this, that he is and lives, but especially in this, that he understands” (4). This doctrine establishes an expected correspondence—an adequatio intellectus ad rem, or an “adequation of the intellect to reality” (xiv)—between the human mind and the world. Theism thus provides a reason to expect that our cognitive faculties are fundamentally reliable and aimed at truth, making the pursuit of scientific knowledge a sensible endeavor rather than a fortunate accident.


This same principle explains what Eugene Wigner called “the unreasonable efficacy of mathematics in the natural sciences” (284). Plantinga argues that the fact that highly abstract and complex mathematics can so accurately describe the physical world is astonishing from a naturalistic perspective. From a theistic one, however, it is to be expected. If, as the physicist Paul Dirac suggested, “God is a mathematician of a very high order” (285-86), and if humans are created in His image, it follows that the mathematical structures of the created world would be accessible to the human intellect. For Plantinga, this powerful confluence of a knowable world and knowing minds is no coincidence; it is the cornerstone of the deep concord between science and theistic belief.

Design Discourse as Modest Support for Theism

In Where the Conflict Really Lies, Plantinga re-evaluates the case for design in nature, arguing that phenomena such as cosmic fine-tuning and molecular biology offer not conclusive proof, but modest yet significant support for theism. He moves away from treating them as premises in a formal argument and reframes them as “design discourse.” Plantinga’s central claim is that these complex and seemingly purposeful systems prompt a direct, perception-like recognition of design, rather than serving as scientific evidence in a deductive or probabilistic inference. This non-inferential belief, while open to challenge, constitutes a rational starting point, providing a limited point of concord between scientific observation and theistic belief.


Plantinga first scrutinizes traditional design arguments, including those based on cosmic fine-tuning and Michael Behe’s concept of irreducible complexity. He finds that when formulated as formal arguments (whether Bayesian, likelihood-based, or as an inference to the best explanation), they fall short of being demonstrative. For instance, after analyzing the fine-tuning argument, he concludes it offers “at best modest support for theism” (223). Similarly, he assesses Behe’s biological arguments as not “airtight,” noting the immense difficulty of assigning the probabilities required to make a compelling case. The inconclusiveness of these formal arguments leads Plantinga to propose that their real power lies elsewhere.


The author suggests that traditional design arguments and data function as “design discourse,” a means of directing one’s attention to phenomena that elicit an immediate, non-inferential belief in design. He draws a parallel between how we recognize different animal species and how we perceive others’ emotions. As the philosopher Thomas Reid argued, we do not infer that our neighbor is a living creature through an argument; rather, this belief “stands upon another foundation than that of reasoning” (241). Plantinga applies this idea to design, referencing William Paley’s famous watch analogy. When Paley says that upon inspecting the watch, “we perceive […] that its several parts are framed and put together for a purpose” (238), the key word is “perceive.” The belief arises not from deduction but from direct apprehension. In the same way, when confronted with the intricate machinery of a bacterial flagellum or the precise constants of the cosmos, the immediate, rational response for many is to perceive design.


This perception of design, though basic, is not immune to challenge. Plantinga acknowledges that Darwinian evolution can function as a potential defeater—a reason to abandon the initial design belief. However, he argues that this defeater is often weak or incomplete. While evolutionary accounts may offer plausible pathways for the development of structures at the level of gross anatomy, providing a partial undercutting defeater, Plantinga contends that such defeaters are conspicuously absent for the molecular systems Behe describes. The impulse to see design is so strong that even its opponents must consciously resist it, as when Francis Crick noted, “Biologists must constantly keep in mind that what they see was not designed, but rather evolved” (257). By framing the issue this way, Plantinga argues that scientific discoveries can rationally support theism by triggering a direct perception of design for which science has yet to provide a decisive defeater.

Naturalism’s Internal Contradiction

Plantinga’s central argument for a “deep conflict” between science and naturalism culminates in his Evolutionary Argument Against Naturalism (EAAN). Here, he contends that a rational person cannot consistently accept both naturalism and the modern theory of evolution. The core of his argument is that this conjunction of beliefs is self-referentially incoherent, as it provides its adherents with a powerful, undefeated reason to doubt the reliability of their own cognitive faculties. If one’s mind is untrustworthy, then all of its products—including the beliefs in naturalism and evolution themselves—are undermined. This internal contradiction, Plantinga argues, reveals a fundamental incompatibility between the quasi-religion of naturalism and a key pillar of modern science.


The first premise of the EAAN is that the conditional probability of our cognitive faculties being reliable, given naturalism and evolution, is low—a thesis Plantinga calls “Darwin’s doubt.” He finds support for this in Darwin’s own writings, where Darwin expressed a “horrid doubt […] whether the convictions of man’s mind, which has been developed from the mind of the lower animals, are of any value or at all trustworthy” (316). Plantinga argues that natural selection favors adaptive behavior for survival and reproduction, not true beliefs. On a materialist view of the mind (which he takes as part of naturalism), beliefs are neural structures that cause behavior via their neurophysiological properties, not their content. Whether the content of a belief is true or false is irrelevant to its evolutionary fitness, so long as the underlying neurology produces the right actions. Thus, evolution would have no reason to select truth-tracking faculties, making it highly improbable that a mind produced under these conditions would be reliable.


From this low probability, Plantinga builds his second step: Anyone who accepts naturalism and evolution (N&E) and grasps this argument acquires a defeater (a reason to abandon a belief) for the conviction that their cognitive faculties are reliable (R). By accepting N&E, the naturalist accepts a worldview that implies their own mind is probably untrustworthy. This realization functions like learning one has ingested a drug known to cause cognitive malfunction; it gives one a powerful reason to suspend belief in the reliability of one’s own reasoning. This defeater for R cannot be defeated by arguing for the reliability of one’s faculties, as any such argument would necessarily rely on the very faculties now in doubt, resulting in vicious circularity.


The final step of Plantinga’s argument shows that the defeater for R is global, spreading to every belief produced by one’s cognitive faculties. As Plantinga states, “Anyone who has a defeater for R has a defeater for any other belief she thinks she has, including N&E itself” (343). The defeater neutralizes the naturalist’s justification for holding any belief, including the belief in N&E that generated the defeater in the first place. The position is therefore self-defeating and cannot be rationally held. This, for Plantinga, locates the real conflict between science and naturalism, which, when paired with evolution, leads to a skepticism so profound it consumes itself. At the same time, it supports the concord between science and theism: a worldview that presupposes a God who creates us with reliable cognition capable of accurately interpreting the world.
